'99 hesitation at 30-40 mph range

I have a '99 coupe with CAI and magnaflow muffler. Those are the only upgrades so far and it has 116,000 mi. I am noticing that when I "gun" it to get onto a hwy or whatever it starts to hesitate...

My gf has an '02 coupe that when started and running, has a clicking sound coming from the engine. Is that normal for the 2.2L? Oil is fine and changed regularly. Any thoughts?

MP99, he is in the Army, 21B Combat Engineer and was stationed at Ft. Carson. He is back in MN now with his family b4 he goes to Hawaii in about 20 days.
