I noticed today that my trunk when it is closed doesnt line up the way it should the left side (drivers side) is aligned properly but the right side (passenger side) does not line up properly, you can just about see inside my trunk if you look in the crackits off by about quarter of an inch, what's the deal with this?

AlbinoMonkeyRat is on a distinguished road
check the rubber stoppers.
make sure the "gasket" is pressed around the edge all the way.

beyond that, it might be how the hinge or latch hardware is mounted.

the deck lid is out of alignment so remove the striker not the latch, and then see how the deck lid closes
our hinges allow for up and down and out and in adjustment so if it is still off just push the deck lid over to get your gap, install the striker plate ya might have to make the holes bigger so the lid closes right
the bump stops are just for hieght alignment
try that out
