Why?
the 2.4 in the Alero is an Oldsmobile engine, and should be kept that way. The 3.9 in an Alero would probably work, but why would you put a 2.4 in the newer Malibu.

im just going to toss this out there... a lotta custom fab work. and X2 on what redog said... the 3.9 wouldnt be bad in the alero but the 2. in a malibu... it'd certainly be unique!

I say go for it. make you alero unique and stand out. theres lots of work involved but you gotta do your homework on everything first. After the winter, Im gonna put a j35/L66 in my alero and take out the 3400. I already fount out the parts i need and places to custom fabricate mounts and all those goodies, now its just a matter of time

Do you have any experience doing any custom engine swaps?

Asking "is it possible" declares that you cannot do it at this point in time.
You should know that anything is possible, it only depends on your knowledge, mechanical ability, and money.

OK so if you have the cash, that's a good thing.
If I were you, I would leave the Bu alone, and pull out that tired 3400 and rebuild it. Maybe turbo or s/c it. Somebody dropped a 3.5 in an Alero and another guy dropped the 3.8 s/c motor in there (a lot of fab work)
If you want to stick to the 3.9, then I say go for it, but it is a lot of fab work involved. The tranny should bolt up. I'm pretty sure that the 45 tranny is in a few models with the 3.9
As for the tranny, if you stick with a 45, I suggest getting a different one than in the Alero. Still a 45, but the GAGT has a FDR of 3.29. There is also a 3.63 and a 3.91 FDR's out there too. Personally, when it's time to replace my tranny, I'm going with a 3.29

For the most part, IMO, engine swapping is not worth it. It's better to build what you have and make it more powerful. Far easier than changing the entire type of engine (and trans likely) in the vehicle.

in fact the 3,9 isn'that bad to swap as it is the same block than the 3400 (to what I saw from my eyes....) soo it would mount to the same stock location than the LA1 and bolt to the same tranny and work with the same sensor... and swap the front engine cover to remove the variable cam and the electronic throttle and run it with a 3400 pcm
you see !!! piece of cake
soo it's way easyer to put a 3,9 than a 3800, but the 3800 are bulletproof and can withstand 350whp on stock form when tuned properly with minor ad-on (pulley, cams, rocker, exhaust, 3.5-4in CAI)
