Anyways, either run your 6x9's off of the head unit, or the amplifier, never try both. You are thinking things through so much to the point that it looks like you didn't think. No big deal man. Just remember the ONLY things that get put INTO the amplifier are +, -, Rem, RCA Red, RCA White. Then OUT of the amplifer +, - into whatever piece of musical reproduction equipment you choose. Obviously you understand enough to put together a system in general, but next time only choose one source.

From your situation, regardless of the amplifier, I am sure it will do MUCH better on your speakers by itself than the head unit does in general. Then put the subs on channels 3 and 4 like you planned. Run the speakers on a hpf and the subs on a lpf. Set your gains with a dmm and call it a day.
