wrightie has a little shameless behaviour in the past
my system did the same when i installed. My amp (500/1) will run at 1.5-4 ohms. the way I had it configured it was runing at 1 ohm and it would clip or distort every time i would try to turn it up. I bet this is you problem. Look at how you have them wired. good luck.

Do you have the JL amp sensitivity on the wrong setting? There is a switch for low input and high input sensitivity from a HU.

What HU do you have? If you are using a 4 volt or higher aftermarket the amp will clip at low volumes. The same could be true if you are using a Line out converter. They tend to max as high as 8 volts.
