Time to go quality

Well I finally came across a chance to upgrade my sound in the car for better. I had a old Pioneer deck for a year now and now looking to upgrade. My father in law just paid me back for the money he owed me with a mini sound system. So I got a box with a JL Audio sub, Pioneer amp and a new Pioneer deck. The sub is (I think) 8", I can't really tell as they all look same and it's built in the box so I can't check the power. As far as I can tell it's the JL AUDIO 8W3V2 sub - 125W ? Anyway the amp is Pioneer GM-3100T - 300W. The deck is Pioneer DEH-P6800MP. I am planning to wire the stuffs tomorrow, but have some questions to who ever can help (I guess mostly Ryan from Ohio, as I see that he has a great knowledge in audio equipment). If I run the sub with the stock rear speakers is it gonna be ok or am I gonna suffer a great sound quality loss. I hava a pair of Pioneer 6x9s ready to install, but they are 120W each and can't be powered up until I get another amp. Now to the questions. I never wired subs and amps so it will be my first time. But everyone learns at one point. So for the amp my q. is - where do I run the power wire to ? The battery itself or the deck? Also what is the best way to run wires from the trunk to the deck ? under the carpet ? Another stuff seems pretty straight forward - deck is easy with the harness, then Amp to the deck through the remote connection, amp to ground and amp to sub. Is that correct? I hope I got it figured out right.
