I only have limited experience in audio equipment but it sounds like there might be a problem with wiring. Either loose connections to the head unit or possible a loose ground?

Where do you get the signal to the aftermarket amp? Are you taking it from the rear speakers? What sound is or isn't sounding loud the aftermarket amp sub, or the factory amp speakers?

this happened to me with my subs, im not sure if its the same but i got new RCA's and they work perfect now
do you have a pre-amp in one of your amps that you hook the other one to? if so you could try and unplug one RCA wire in the first amp and see if theres a difference
give us more info on how everything is wired together

Ok ok ok... This thread has to much jibberish.
RCAs run out from your Deck to an aftermarket amp. Aftermarket amps sometimes have an RCA out on them for signal pass through...
I going to guess most of us are confused as to exactly what you have and what you want to do.

Ok let me explain a little better cause as Ryan said I there is a lot of uncertainty in this thread...No one can help you if we don't totally understand what is going on. How many amps do you hav?..I assume only two one for the rear 6x9's and one for the sub...Next when you say that sometimes the speakers are loud and sometimes they are not, are you talking about only the Speakers or the Speakers and Subs?. When you say that you have Three RCA outputs, are these preamp outputs? What model of deck do you have? Are the front speakers amplified? Please answer these questions and it will make life and possible troubleshooting with you a lot easier. The more information you can give on your system and individual components the easier it will be. Lets review!!
1. What deck are you using?
2. How many amps do you have?
3. Are the fronts amplifed?
4. Are the Rears amplifed?
5. Do you have a sub, and does it have its own amplifier?
6. Are you having this problem with just the speakers or are you having this problem with all the speakers and the sub as well?
7. Is the only problem that the speakers are loud sometimes and sometimes they are not?
8. Are the outputs on the deck preamp outputs?
9.What year is your car?
10. Are you using a harness for this install?
Anyone else have any questions please add, but hopefully this will help us help you. I know some of these you have answered already but if you could respond to each question then maybe we can get some order in this thread instead of broken information every now and then.

Thanks for answering, ok one thing I noticed is that the model you have is probably a KDC-MP735U or the KDC-X792 I couldn't find a 740 anything, not saying you are wrong but I couldn't find it anywhere online. And all of the RCA's you have coming out of there are 4volt preamp outputs with one set for the front, one for the rear, and one for the subs. This headunit has a ton of features if it is in the same family as the ones I listed above. If you know it is a good unit then I would guess that the problem lies in the settings...It seems that you can adjust the output level of each set of preamp outs so there could be a difference in the amount of voltage you are allowing to each set of outputs. This of course is just a rough guest...If the speakers are the only problem then I would look at the settings for each set of outputs and match them, also check to make sure you have the right speakers run to the correct outputs. Its hard to say man cause it could be so many things. Right off the bat you have unamplified fronts, and amplified rears so its logical to assume that there will be a big difference in volume between the two. I would play with the gains a bit more, and check those output settings as well. The only common link between the front speakers and the rear speakers is the head unit, and you did say the problem is present in the front and rear.
